It was actually Loki that owed Spidey a favor, from back in the JMS/Avery two parter where Spider-Man saved Loki's daughter's life. And MJ knew where to go because, while I don't know that it was explicitly stated within the Thor series, I would assume that an event as big as Asgard appearing over Oklahoma would be widely publicized in the news.

So because Aunt May died without Peter or MJ going against the deal with Mephisto does that mean Peter has his soul back?
While I'll agree the current character in the comics is fairly bland and soulless, Mephisto said a part of his soul would cry out in agony, so he definitely retained his soul from the deal. As to the specifics of things getting on track here, I assumed re-experiencing the original incident that incited him to make the deal would trigger a brief burst in his memory. Now, if MJ hadn't been around, he would have just known he felt weird for a minute and moved on. But since MJ
was there with all the knowledge of what happened, Mephisto's whole little world started crumbling down. You'll find out more about Aunt May being gunned down and why that happened in later issues (the just-published issue 6 to be exact). It's a major touchstone for the current "Spider-Man Black" story, actually.
